Is this compatible with Fenix 5000 mAh batteries?

Yes comes with new 21700 4,000ma ok for normal tod use. Upgrade to 5,000ma for search rescue use.

How long is the warranty?

It was only a year. And nearly to the date it stopped working. Got too hot to hold. I cannot recommend for the price.

Are the batteries installed in the flashlight at the factory? Or they are separated in the packaging? I need an answer for my shipping company, Thanks

It comes installed inside the flashlight with a thin piece of paper to separate the contacts points of the battery. It comes with 2 4000mah batteries.
