How thick between the two pieces of glass will a coin slab like NGC coin holders work

First, not glass. If the coins are the same thickness it will hold them floating in place. I used it for several challenge coins for my boss before he PCS’d. One coin was thinner than the rest and moved around. The rest stayed in place ( two on top, three across the bottom. It’s a great way to display and be able to see both sides

Will it hold a clay paw print disk?

If there is nothing else besides the clay print maybe. When multiple are in the display most of the time there is not enough tension and some items slide.

Once items are inserted for display, will the box stay closed or does it have to be in the base to hold it closed?

The box stays closed without the base. I like using the bases just because they give a little "je ne sais quois" to the look of the display, but the bases aren't needed to keep the boxes closed. (If you accidentally knock a box off the shelf, chances are it will come open if it hits on a wooden floor, or at the very least the item inside will become displaced, but it's easy to reopen the box and reposition the item).
